Exactly why should they pour resources into curating games that infringe on their IPs?
Would you pay for that curation if you were in Nintendo's shoes? Because I wouldn't.
What does said curation even get you? Positive word of mouth about what you can do with the name of your company? If that worth more than having people focus on new interesting games and potentially spending money?

What meaningful fan games were taken down? 99% of the time I try out these flash fan games they're all fairly terrible largely lazy asset flips or terrible new assets.

What I meant was that nobody would mind if they were doing it to the poor porn games, parodies, clones, dangerous competitors, etc. It really wouldn't cost them much (if anything) to just see first what they are shutting down.
Obviously those games won't disappear, but letting kind of live those that are harmless will give them some small good will in the community, whereas shutting down everything just make them get an even worse reputation than if they weren't doing anything.
Even more surprising is that they're not really killing what is really hurting them, stuff on mobile marketplaces like clones, stolen assets, emulators, etc.

Dunno why people are automatically assuming all of those 500+ fangame creators were completely innocent. They may very well have been making money off Nintendo IP, in which case, Nintendo was fully in the right to do what they did.
