Choosing to switch platforms for a release midway through development will always incur additional costs. We can see in the case of GC->Wii, many games moved platforms as the cost was relatively low. This is because the architecture and tools were so similar between platforms. For the NX, there's so far absolutely no indication that it's going to continue with similar architecture to GC/Wii/U, which would in turn make it a riskier decision to move platforms mid-development.
Then there's design considerations. It's entirely possible that the game would have to be absolutely gutted to be played without the gamepad.
